I have been running Transmission and uTorrent simultaneously for different sites for many months now without any problems.

Last night I noticed uT was not finding any incoming connections. The error under the tracker tab says the Failure is caused by using an unapproved client - which of course it is not. Transmission continues to cook. I have been having a similar problem. I only use utorrent for one site and have never had a problem until a few weeks ago.
